In this tutorial we learn how to install spoa on Ubuntu.
What is spoa
spoa is:
Spoa (SIMD POA) is a c++ implementation of the partial order alignment (POA) algorithm (as described in 10.1093/bioinformatics/18.3.452) which is used to generate consensus sequences (as described in 10.1093/bioinformatics/btg109). It supports three alignment modes: local (Smith-Waterman), global (Needleman-Wunsch) and semi-global alignment (overlap).
There are three methods to install spoa on Ubuntu. We can use apt-get, apt and aptitude. In the following sections we will describe each method. You can choose one of them.
Install spoa Using apt-get
Update apt database with apt-get using the following command.
sudo apt-get update
After updating apt database, We can install spoa using apt-get by running the following command:
sudo apt-get -y install spoa
Install spoa Using apt
Update apt database with apt using the following command.
sudo apt update
After updating apt database, We can install spoa using apt by running the following command:
sudo apt -y install spoa
Install spoa Using aptitude
If you want to follow this method, you might need to install aptitude first since aptitude is usually not installed by default on Ubuntu. Update apt database with aptitude using the following command.
sudo aptitude update
After updating apt database, We can install spoa using aptitude by running the following command:
sudo aptitude -y install spoa
How To Uninstall spoa on Ubuntu
To uninstall only the spoa package we can use the following command:
sudo apt-get remove spoa
Uninstall spoa And Its Dependencies
To uninstall spoa and its dependencies that are no longer needed by Ubuntu, we can use the command below:
sudo apt-get -y autoremove spoa
Remove spoa Configurations and Data
To remove spoa configuration and data from Ubuntu we can use the following command:
sudo apt-get -y purge spoa
